Payment reconciliation for online merchants | Figures checked on October 11, 2026

How do I reconcile payouts from PayPal and similar providers?

It helps to separate three levels: the invoice for the order, the individual customer payment, and the payment provider's bulk payout to your bank account. One possible method is a clearing account per provider: payments, fees, and refunds run through it, and the payout is matched against the bank. For collective remittance advices from PayPal and American Express, Zahlungsabgleich 4 weclapp automatically breaks the payout down into individual payments including fees. According to the weclapp documentation, finAPI, Tink, Qwist, Stripe, Klarna, and PayPal are supported as payment providers, with different capabilities depending on the provider (retrieved on October 11, 2026). Accounts and fee treatment are determined by your tax advisor.

Why the payout is not the payment

A fictional customer pays €59.90 through a payment provider. That amount often does not appear in your bank account. What appears is the payout: many payments from a period, minus fees and refunds, in a single transfer. When and in what form payouts are made differs by provider and product. The terms are in the provider's documentation.

That is why the direct comparison "invoice versus bank transfer" fails. The difference is made up of fees, refunds, and payments that are still in transit.

From an accounting perspective, three levels help:

  • Level 1, order and invoice: The invoice documents revenue and the receivable.
  • Level 2, payment: The customer has paid, and the money is with the provider.
  • Level 3, payout: Depending on the provider, the money arrives in your bank account as a bulk amount or as a transfer of the balance. The payout is not revenue, it is a money transfer.

Each level has its own document. This does not replace tax advice.

The accounting approach: one clearing account per provider

One possible method: for each provider, such as PayPal, Klarna, and Stripe, a clearing account as an intermediate holding place for money that sits with the provider. Some accounting firms instead treat the provider like a separate bank account or use a transit account; your firm decides which variant fits. The following steps are a guide, not booking instructions.

  1. Customer payment: It settles the receivable; the money sits with the provider.
  2. Provider fee: It is customary to keep it as a separate item, apart from revenue. Whether VAT is shown on the fee document and how the fee is treated for tax purposes depends on the provider and the document. Clarify the tax treatment of the fee document with your tax advisor before you deduct input VAT.
  3. Refund: It changes revenue. A credit note (invoice correction) for the invoice is customary; for VAT, section 17 UStG (German VAT Act, adjustment of the tax base) is the framework. The payment runs through the clearing account. How you book this is something you clarify with your tax advisor.
  4. Payout: The money goes from the provider to your bank account; the clearing account is reconciled against the bank.

This does not replace tax advice.

Where you keep the clearing account and what counts on the reporting date

That depends on the setup. If your firm books in DATEV, it keeps the clearing account there, and weclapp passes on invoices and, depending on the transfer route, bank transactions. Which accounts apply is determined by the firm in the chart of accounts.

At month end, you compare the balance with the provider's report. How a remaining credit or a deficit at the balance sheet date is to be shown, for example as a receivable from or a liability to the provider, is determined by your tax advisor. Chargebacks, retained reserves, and foreign currencies can change the balance; check in the report how they are shown. Export the reports and ask your tax advisor whether and how you should retain them. This does not replace tax advice.

Example: one payout, step by step

A fictional merchant business has Shopify Payments, PayPal, and Klarna active and 3,000 orders per month (assumption). Orders flow into weclapp via the shop integration, invoices are created, and payments are matched via a shared reference, for example the order or invoice number. During the day, the team checks open items and bank transactions. At month end, each clearing account is reconciled with its provider's report.

An example calculation with made-up figures, gross: customer payments €10,000, refunds €200, fees €300, payout €9,500. Whether and how VAT applies to the fees is something your tax advisor clarifies: payment services can be VAT-exempt under section 4 no. 8 UStG, depending on the document. This does not replace tax advice.

SchrittBetragSaldo beim Dienstleister
Kundenzahlungen eines Zeitraums+ 10.000 €10.000 €
Erstattungen− 200 €9.800 €

The balance at the provider goes to zero: €10,000 − €200 − €300 = €9,500, exactly the payout. How you reflect this in your accounting is determined by your tax advisor. For providers that are not on the provider list in the weclapp documentation, such as Shopify Payments, the scheme can be applied just the same; how the data gets into your accounting (for example as a bank transaction) is something you clarify before you start. This does not replace tax advice.

What weclapp offers for this

According to the weclapp documentation, finAPI, Tink, Qwist, Stripe, Klarna, and PayPal are supported. The purpose is the exchange of payment transactions, meaning retrieving account movements and executing payments. You set them up under Global settings > Finance > Payment providers. The number of entries per provider is not limited.

The feature table on the pricing page also lists automated booking of documents and bank transactions, in all three plans. weclapp's DATEV integration page mentions bank retrieval and the offsetting of open items. For bulk payouts, the clearing account scheme above serves as a guide here.

Handover to your tax advisor

How the data reaches the firm depends on the DATEV interface. According to the DATEV Marketplace, invoices and transactions go to the firm either as posting records with a document or as posting suggestions, depending on the interface. According to the pricing page, tax advisors get free access at the client's request.

For payouts, the firm often also requires the provider's report with the individual items; ask what they need. The GoBD of the German Federal Ministry of Finance (BMF letter of November 28, 2019, last amended on July 14, 2025) apply to the keeping and retention of electronic records. What that means for your documents is something you clarify with your tax advisor. This does not replace tax advice.

What does Zahlungsabgleich 4 weclapp do?

Zahlungsabgleich 4 weclapp is a wals.pro product. It detects open items and bank transactions, checks them, and books them in weclapp, for both receivables and payables. Bank accounts run through finAPI. A five-stage scoring match evaluates amount, date, reference text, and merchant name, and uncertain cases go to review.

There is no native weclapp standard for bulk payouts from a payment provider. Zahlungsabgleich 4 weclapp breaks down collective remittance advices, for example from Stripe, Mollie, PayPal, or American Express, into individual payments and fees, and can be extended with further advice sources. Details are on the product page.

When is this not a fit?

A fit

  • Merchants with several payment providers, where bulk payouts make bank bookings hard to follow.
  • Teams that want to see fees separately from revenue and hand traceable documents and booking data to their tax advisor.
  • Businesses that agree on the clearing account scheme with their accounting firm in advance.

Not a fit

  • Anyone who only uses payment methods without an intermediary, such as prepayment by bank transfer. In that case, directly matching the bank transaction to the invoice is enough.
  • Anyone who wants to book without consulting their tax advisor. Accounts, fees, and VAT belong there.
  • Anyone who uses payment providers other than those named in the weclapp documentation, unless they are among the collective remittance advice sources of Zahlungsabgleich 4 weclapp (PayPal, American Express, others on request). Otherwise, you clarify before you start how the data gets into your accounting.

Frequently asked questions

How do I reconcile payouts from PayPal and similar providers?

It helps to separate the invoice, the individual payment, and the bulk payout. One possible method is a clearing account per payment provider: payments, fees, and refunds run through it, and the payout is matched against the bank. You keep the fee as a separate item. Zahlungsabgleich 4 weclapp automatically breaks collective remittance advices from PayPal and American Express down into individual payments. You determine accounts and tax treatment together with your tax advisor. This does not replace tax advice.

Why doesn't the payout match the sum of the invoices?

The payout contains many payments from a period, minus fees and refunds, and some payments have not been paid out yet. That is why the bank receipt differs from the invoice total. The clearing account makes the difference visible and explainable instead of hiding it in a single bank line.

Which weclapp features help with payouts?

Named are the connection of payment providers (depending on the provider, for retrieving account movements), automated booking of documents and bank transactions according to the feature table on the pricing page, and the offsetting of open items according to weclapp's DATEV integration page. For the bulk payout itself, the clearing account scheme serves as a guide. Your tax advisor determines accounts and fee treatment.

Which payment providers can I set up in weclapp?

According to the weclapp documentation, finAPI, Tink, Qwist, Stripe, Klarna, and PayPal are supported. You find them under Global settings > Finance > Payment providers. weclapp's industry page lists some further providers. Before you start, check whether your provider can be set up for retrieving account movements and how its data reaches you.

How do I deal with chargebacks and foreign currency?

Both can change the balance of the clearing account. Check in your provider's report how chargebacks, retained reserves, and currency conversions are shown, and keep them as separate items. How the firm treats them is up to the firm. Export the reports and ask your tax advisor whether and how you should retain them. This does not replace tax advice.
